I will be infecting mammalian cells with an intracellular bacteria and i want to do PCR with the bacterial DNA after infection. If i just extract DNA as i normally would for a mammalian cell, will this extract the bacterial DNA too or will the bacterial cells remain intact?

it depends on the bacteria you are using, but usually this will be enough
