How many known SNPs  can somebody analyse with RT-PCR every time? If I need to detect 40 known snps in a single patient which is the best equipment to use? RT-PCR, array technology?

With my knowledge RT PCR is for gene expression not for SNP detection!
You can do sequencing for SNP detection .
