I am current using the SRB assay to assess cytotoxicity of 2 drugs and then running median effect analysis to calculate cytotoxic interaction (ie synergy/antagonism). However, I'm now running into the problem that i'm trying to knockdown a gene with siRNA and then seeing if this has an effect on the interaction. The siRNA itself has a slight growth inhibitory effect. Is it possible to treat the transfected cells as a different cell line and just run the combination index analysis with the 2 drugs, or do I have to somehow take into account the siRNA effect in the calculation? I am also planning to use a third drug instead of the siRNA, and that drug has no effect as single agent.
I would really appreciate some advice from anyone familiar with this scenario or even references to any articles that have done what I'm trying to do.
