Anyone knows of any software (free) that makes column scatter plot? (showing mean of different variables and data points)
(or how it is done with R)

could do that with python and matplotlib if you haven't found anything yet.

I could do with Qtiplot with a little trick/hack. I made scatterplot in one layer and overlaid on a column bar that I made in another layer. Looks ok.
But, I will look into what U have suggested.
