I would like to know the reason why my results concerning the values of intracellular fluorescent staining for FACS analysis are lower than those of surface antigen alone!Thank you in advance.

I am assuming that you are using whole cells.  It is much more difficult for tags/antibodies to enter the cell for intracellular staining.  You might want to try Immunoflurescence with a Microscope instead of FACs.  Or if you don't need to Sort the cells, maybe you can fix them and then add detergents to slightly break open the cells.
