microarray by mRNA isolated from complex bacterial environment

Hello All,
This is not a technical question more like a brainstorm but i would appreciate your contributions...
I am extracting my mRNA from a very complex bacterial environment to determine the genes specifically expressed by a particular bacteria under the provided conditions. Then I microarray my mRNA with array specific to my bacteria for gene expression profiling. The problem is how sensitive my array is... The data will provide genes expressed from other bacteria too. Is there a way to get over it?
