Never heard or used them but my guess is the excitation and emission wavelengths will be different... a quick google search confirmed that:
Pro-Q Emerald 300 stain, Ex/Em = 280/530 nm
Pro-Q Emerald 488 stain, Ex/Em = 510/520 nm
