Real-time PCR assay design for prokaryotes

Hi there,

Pretty new to the forum and to the Real-Time field. We've just bought a Bio-Rad CFX-96 Real-Time machine and are having problems setting up assays for our bacterial gene expression experiments. I think it's mainly down to primer design, as most issues are based around our test genes having different annealing temperatures compared to our reference gene (rrsH/16S) and our rrsH primers having a second product that isn't primer dimers (from the melt curve being over 80C for this 2nd product).

So I'm wondering whether there is any free/cheap/expensive software out there people would recommend to design assays with multiple test genes and a common reference that will set a common protocol, design primers etc etc? Bio-Rad themselves do a program but it's £3000+ for a year's licence, which seems really steep.
