I've just started with the transfer of small RNA to nylon membrane. I do transfer at 10V using a semidry method for 1 hr, once the time exceeds for 15 mins and I saw the dye crossed the membrane to filter paper beneath , I wonder if the RNA can cross the membrane as well

I wouldn't think that to be the case... How small is the RNA?
Or you could always just conclusively determine this yourself - rinse the filter paper and do RT-PCR.
