I do not have this problem anymore. When I anneal and label the probe the day of running the EMSA, almost nothing get stuck in the wells. When my probe was not fresh (2 days - 2 weeks) everything got stuck in my wells. I do not know if this is really the solution, but try to work with fresh annealed/labeled probes.
